I've tried out the flow(finally), and it seems to work so far. I have been more than a little careful on the level of the item I took in, though.
The only thing I've found particularly annoying about the flow is the layout levels. I hate that so many are broken terrain that's really hard to walk through. I often in up tunneling half the time to save the effort of trying to get around it all. It would also be nice if the portals showed up as 'stairs' when you used a detect. Other than that, I like it so far.
BTW, I tried an artifact, and it worked very well. I took in the iron boots 'Ironfoot'. The basic stats at start were:
(+75, +75) [30, 50].
After going through shield portals exclusively (7 of them, I think):
(+88, +88) [70, +159].
The rest stayed the same except for the 2 bonus points you get for finishing. I then spent those 2 points before reading a scroll to make them levelable. Very cool boots; my dwarven defender really likes them.
I have only gone through with a few items. Does anyone know what determines how many levels you go through when in the flow? Is it always the same, does it depend on item level, is it random, or something else?

Yeah, lucklily for you, you raised them with the bug-fixed version of the Flow. My Young Angel is stuck with a base AC 37 version of them. That's how I discovered the artifact save bug. The number of levels varies from items to items. The deeper you go, the higher the chances of encountering Final Portals, though there is a minimum to travel, based on the initial starting level. Items that starts at a higher Flow level will generally take more time to reach the final portals level, and therefore have more potential than lesser ones.

I was wondering if the way the Flow assigned resistances in the resistance portals could be altered a little. Currently, you get a random 5% per portal. I would be happy to get 4 or even 3%/ portal if there could be a chance to assign the resistances the way I liked at the end. Does anyone else have any thoughts on this?

Just finished my first Flow run, prior to reading this FAQ. Of course I did it in a way that makes no sense now that I have read it... used 2 Nightmare Licials to power a Glowing Core. Also I recalled out, hoping to find the portal still there upon my return.
After reading this guide, I think about the only thing I did right was turning the machine on =P
The more I play this game, the more I like it... I keep finding completely novel and intriquing aspects like this, in addition to the basic RPG premise, the large world, and the supporting mythology, which make this definitely one of the best Angband Variants, and even Roguelikes in general. Of course, that might have something to do with the fact that my character doesn't die, and I don't have to save scum to keep him going(I have something like 60+ Death Count >.> <.< >.>)
Anyway. My next step is to hunt down 2 more Nightmare Licials and try to power up one of my Essences, since normal items don't help me at all.

Wow. That did not go well at all. I used my lowest level dungeon boss essence, and got absolutely slaughtered inside the Flow. I wonder if the fact that I'm using Nightmare Licials has anything to do with the difficulty?
Second Edit: While searching for nightmare Licials, I came across a rank 20 Nightmare Horror, something like a Phantom of Misery or some such, which absolutely dominated me. Since I've only ever seen rank 1 Nightmares before, this seemed a little... strange.

I tried an essence with my wailing phantom singer. Met the boss at lvl 110, and inprisoned. They can't kill each other. My character is immune the boss' all attack forms, and can't kill him. Recall impossible from bottom levels. (Boss is lvl 149, have 2.000.000.000 hp, 25 lives, 400.000 ac, and a 100% blocking all ability. My character is lvl29...) Are there any chance to escape or kill the boss?

Kill the boss, don't think so, you weren't supposed to even be able to REACH it at that level. I guess in the current version, random monsters have 0 sight range, so they don't really chase you, making it possible to avoid them, but this is now fixed(and I believe I posted that fix before to those who wants to apply it).
For now, somewhere in passive.lua, you can add something like: p_ptr.inside_quest = FALSE dun_level = 0
And then try recalling, it will most likely work. Don't forget to remove the lines afterwards.

Okay, I've finally decided to face the Flow. I have two Mechanized Golems and a set of Rune Bracers. I read the journal, did the dungeon, flipped the switch, and now can't seem to figure out where to lay out the items so I can flip the switch aboveground. There's no "circle," and my random testing of leaving items lying about in approximately the pattern described in the journal has given me nada. Am I missing something incredibly obvious?

dead center is where you put the item. to the left and right 2 tiles you put the licialyds.

In fact, it gets hard starting with anything above depth 20, and even 20, it requires a good character. The Flow isn't very balanced at the moment. A Steel Short Sword, for example, is a lot more difficult to beat than an Iron Katana, despite the katana being more powerful overall. This is yet another thing that needs to be changed in 0.5, along many other things.

I did it with a level 25 ice mace. It was a bit difficult, but the hardest part was just finding some of the portals sometimes. After using Magic Map, I was peering at the screen, trying to figure out what things not in my direct line of sight were portals and what weren't.
