I've played a fair few Rogue variants, and just tried New Angband this past week. Some things are great, some things are okay, and some things are difficult.
To notice an Elite or Boss before hitting them, you have to look at them first. Would it be possible to highlight them using say "bold"? Whether that translates to using a bold character, or having a bold background, either would be fine. That option would just make it much easier to distinguish them from normal creatures.
It seems to be quite easy to breed bosses and elites, which may be somewhat rorty. For example, hit white worm masses with a zero point or one point ball spell. This slowly kills them, but it will result in the survivors being elites and bosses who are immune to magic. Then go and kill them to get the cool items, sell the items for much money (especially tweakable amunition), and then save up to buy rings of speed or similar. A solution to this rort would be not allowing Elites or Bosses to breed, such that the supply of breeders is somewhat finite. A better solution might be to not allow breeders to generate elites or bosses.
I think it is too cheap to get resistances with tweakable armor. In other variants, getting resistances is a hassle and you have to juggle what equipment to wear. In New Angband, I can buy all resistances with tweakable armor much more cheaply than say saving up to buy Power Dragon armor.
Tweakable ammunition is worth too much. I would limit how much items can be tweaked (say once for ammunition, larger amounts for larger items), and reduce their value.
Regards Wisdom giving a percentage bonus to skills as was suggested in another thread, why not do so for the character's "permanent" (non-equipment-based) Wisdom. That will prevent the range getting so excessive.
